But yes, I've come across plenty of occasions where the 'stack' of dependencies eventually falls over, and you're left with the pieces. Having run Gentoo Linux, you can sometimes work out where the breakage occurs, and very carefully update (read: compile) bits individually until you fall back 'in sync'. The one advantage with Gentoo is you can (re-)compile individual packages with several different versions of underlying dependencies, provided a minimum version is enforced. This is much harder for a binary distribution where quite often (got a current case in point with eg. Python3 and HPLIP) are literally 'pinned' and you can't juggle things around without a lot of knowledge about the Internal workings of the distro/packaging system (not just the installer!) ...
