The appropriate way to address corruption of system files is some sort of file fingerprinting.
I suppose it's also worth mentioning SELinux as well. I still haven't really wrapped my head around it despite it being around for several years now, but my basic understanding is that it dramatically reduces/control the permissions of various process to read and write data based on Role-Based Access Control.
