GNU/Linux will hide the second partition from you in normal operation, it really is *not* a problem to have it around. In fact, the Debian installer offers just such a setup (with the extra partition acting as /home) as a suitable option in many cases even if Windows is being replaced (or doesn't exist at all). It isn't like C: and D: in Windows - mount the partition wherever you want it and use it as any other part of the filesystem.
