Funnily enough I would recommend sticking the OS on NTFS because it supports a better security model, and put the data on FAT32 so it is more accessible through other tools.
I think if you must run MS OSes you ought to use them securely, which means not running as an Administrator - despite the fact that this makes the whole thing a pig to work with, and using the security features that comes with it which includes NTFS.
